Offsetting CIS against CT

Any suggestions on the easiest way to achieve offsetting a repayment balance due on a P35 caused by CIS being stopped from payments being made to a limited company under CIS againt the company CT due?

One would think that a letter to accounts office Shipley with a copy being sent to the local CT office will do, but I hesitate....
