RTI for contractors

If you do accounting for contractors who operate through their own limited company (PSC) how are you planning on complying with RTI?
We currently advise what the director should pay themselves in terms of a salary but it's not until the end of the quarter when we get the bank recs for VAT purposes that we can verify what they actually paid themselves and when. This is going to cause problems when RTI kicks in and I was wondering if anyone out that has any creative ideas?
