Ebay charges - VAT exempt

OK it's Friday afternoon & I've gone brain dead!
Company I work for has an ebay account - Invoice for charges says VAT status exempt and has VAT no. on for Company A. Boss has more than one company and has changed the name of ebay account to Company B. When I print up the invoice it in the name of Company B, although had VAT no of Company A on it. Some of the transactions are for another of his companies Company C (with me so far!)Payment had been made out of Comp A's bank account by DD.
I'm trying to invoice out the charges to the correct companies, do I charge VAT? Or do I say sod it and let Company A pay for it all - materiality and all that!

Are all 3 companies VAT registered - if they are then the price of bread hasn't actually changed in as much as darling Darling is concerned.
Also - what sort of sums are we talking about - pennies or thousands of pounds - that might help with the materiality aspect of it all.

Think by the time I had posted this Q I'd answered it myself, but thought it would be interesting to see who or what the replies would be. I had the feeling you might answer.
It's less than a hundred pounds, an extremely small % of t/o, its not worth worrying about really is it? But I wish he wouldn't mix up all the company transactions! Thankfully Comp A has stopped trading, so in future I will only have to sort out 2 companies!

Toooooooo busy for my own good. A busy VAT month, lots of tax and oh yes a tax investigation thrown in for good measure :roll:
Why cant they instigate investigations in Feb and March when I am quiet :idea: Not to mention the pedantry of what they require - I have filled 4 lever arch files so far, and not yet finished - they even require a copy of every cheque book stub - a mere 973 of those!!!!!
